So I made a new profile on the new site, and it said it was activated but when I try to log in it still won't work.

If you search the profiles for your username (big easy312) you should see it there.  The profiles are sorted by last logged in, so if you haven't logged in yet it won't be near the top of the list.

Yes!  I've had this issue as well.
 The pop-ups don't work well on small screens so they've been deliberately removed.  Part of the problem is that they try to center themselves on the page, which on a small screen isn't necessarily the part you're viewing.  They also don't fit always the screen and can behave in erratic manner.  Disabling them ensures the site works, even if it's slightly awkward having to refresh the whole page.

I realize this must have been quite an effort given that there were 28 chapters.  I'd very much appreciate hearing about your experience on using the story upload tool. You should find a copy of your profile and content on the new website which was taken a couple of week ago.  Any changes you've made since then will not be reflected in the new site.  You should be able to login as usual, however if you've recently changed your password you may have to use your old password.
Some features have not yet been fully implemented.  These are:

* Mobile chat
* Video upload and playback

All payment processing is handled by secure PayPal SSL.  We don't handle any of this ourselves.
SSL for the rest of the website is something I've thought about because I get the whole privacy thing.  However it only protects transmission of data down the network.  Whether this is necessary on a public facing website I'm not sure, so the jury's still out.
